Have a friend that just put a 04 1000 motor in his 02 gsxr 1000 and it will back fire about every 10 times it turns over. is the ecu different 04 vs 02 that it's not firing right? if not any ideas?

The ECU is different, I think the crank position sensor is also different. Not 100% but maybe the igntion switch and handlebar controls also. Don't recall it has been a long time since I did that swap
It should work just fine with only changing the cam chain sprocket/ignition rotor. You would need to machine the tooth out of the inside of the triger that lines up with the punch mark. the triger will not even go on the crank without doing this. 03 and newer cranks have one tooth filed in and the triger has a tooth missing so it can only go on the right way. 01-02 1000 is all teeth and line up the punch marks.
Yea I done that swap before i put an 02 into a 04 and all I had to do was change the crank trigger I think what the part is call, but I had take the cams out to get the timing chain loose enough to swap the trigger out once I done that it started right up...
